Decals over "Embed to Terrain" objects
Using the mouse cursor, I paint a decal over the terrain to show where I've clicked. I've set the decal to paint over terrain only, however, the decal paints over Objects with "Embed to Terrain" set. What is the best way to prevent this? Was this by design, or a functionality is missing in the Decal object to ignore objects set with Access of "Embed to Terrain"?

From my point of view it makes perfect sense that objects set as Embed to Terrain are painted with terrain decals too.

Yes, Embed into Terrain means that object is treated as terrain.
You can set the object to Const access mode, to prevent this.

Const access is generally slower than Embed to terrain access mode?
